Originally, and officially, known as the Monastery of Saint Mary of the Victory (Portuguese: Mosteiro de Santa Maria da Vitória), it was erected in commemoration of the 1385 Battle of Aljubarrota and would serve as the burial church of the 15th-century Aviz dynasty of Portuguese royalty. It is one of the best and original examples of Late Flamboyant Gothic architecture in Portugal, intermingled with the Manueline style.

The church was built between 1550 and 1574, according to a project by architect Afonso Alvares. The city had been elevated to a diocese in 1545, thanks to a request of John III to Pope Paul III. Because the churches of Nossa Senhora da Pena and San Pedro were too small for the population, building a new one is needed suitable for the new church dignity.
